Materials are transparent not because they are empty, but because their internal structure allows light particles to pass through without being absorbed or scattered. If our eyes could see energy at different frequencies, glass would appear as solid and opaque as a brick wall.
Light only passes through objects when the photons do not interact with the electrons of the material.
